It is possible to turn off Alerts in EQ account, and they allow to do that without additional verification. The fraudster that gained access to your mother's EQ account knew how to add EQ connection, but didn't bother to turn off Alerts. They were either lazy or not very bright. You've got lucky.

Also, with EQ bank, they send me 2FA every time I try login from different than usual device. That 2FA can be sent to email or phone number. It might be possible your mother shared 2FA code with someone who gained access to her account.

Another possibility, and one you should be concerned with, is someone may have set remote access to your mother's computer. In that case, they will be able to access her EQ account without extra scrutiny.
I suggest you consider this possibility, and note that standard anti-virus software may not report presence of RAT (Remote Access Tools) on a computer.

You are moving her and your accounts to a different FI. Considering what had happened, I would recommend to choose FI that enforces 2FA and does not offer means to skip or bypass it.
For example, Motive Financial annoys hell out of me by sending 2FA code to my smartphone on every login, no exceptions, but if I were in your situation with compromised accounts not knowing how that happened, I would have moved all my funds to Motive.
